Techonomy 2012: David Haussler and the 'digital battlefront' against cancer

David Haussler, director of the Center for Biomolecular Science and Engineering at UC Santa Cruz, spoke eloquently about the front lines of cancer research at the prestigious Techonomy 2012 conference in Tucson, Ariz.

The annual conference, which took place November 11-13, aims to change the way leaders think about innovation and technology and the roles they play in everyday life. Conferences are designed to provide a deeper understanding of the economic power of innovation.

In his presentation, Haussler, distinguished professor of biomolecular engineering and leader of the Cancer Genomics Hub Project, addressed the tremendous potential of cancer research and all the ground that researchers have gained in the battle against this disease. But he also underscored cancer?s deadly power:

"In the minute it took me to walk on stage, another person in the U.S. died of cancer. We've reduced the death rate from heart disease by about 70 percent over the last 50 years; cancer, only about 10 percent," he said.

"In the next two years, cancer will replace heart disease as a number one killer in the United States," Haussler continued. "The white coats have done their best, but we actually need the computer geeks to get involved at this point. We need you, we need your creativity, we need your drive."

After that sobering opener, Haussler talked about the potential for a 'digital cure.'

"I was privileged to be part of the first project to sequence a human genome 12 years ago," Haussler said. "We did so at about $300 million in technology cost."

"By 2014 you'll be able to sequence a genome for $1,000.?So this technology has improved by a factor of 10,000 in the last eight years, while computers have improved by a factor of 20."

He also called for greater participation in the digital battlefront.

"The fight against cancer will not be successful with just 10,000 cases. We need at least a million genomes to understand the complexity of cancer, to connect the different combinations of mutations and the subtypes and the sub-subtypes to clinical outcome."

Haussler is involved in efforts to catalog genetic abnormalities found in different types of cancers and find links between specific genetic changes and the ways that patients respond to different treatments.

"It's time the digital age meets cancer head on, and we can do this with the technology we have," Haussler told a rapt audience last year at the UCSC Music Recital Hall during the UCSC Foundation Forum. "With the community's help, we can bring bold, new information technology to the battle against cancer."

UCSC is famous for its genomic database. In the summer of 2000, shortly after the announcement of the first sequenced human genome, the entire sequence was posted on the Internet for the first time from UC Santa Cruz.

The website attracts 17 million hits per month from hundreds of thousands of biomedical researchers. Now Haussler is working to build a database of cancer genomics.

Tight times may influence how we perceive others

ScienceDaily (Nov. 28, 2012) ? From the playground to the office, a key aspect of our social lives involves figuring out who "belongs" and who doesn't. Our biases lead us -- whether we're aware of it or not -- to favor people who belong to our own social group. Scientists theorize that these prevalent in-group biases may give us a competitive advantage against others, especially when important resources are limited.

Psychological scientist Christopher Rodeheffer and his colleagues at Texas Christian University wanted to examine whether resource scarcity might actually lead us to change our definition of who belongs to our social group. Their new research is published in Psychological Science, a journal of the Association for Psychological Science.

One way of defining an in-group is according to outward appearance. Rodeheffer and colleagues hypothesized that people exposed to situations of scarcity would narrow their definition of who "belongs" and would be less likely to categorize a racially ambiguous face as part of their racial in-group.

In their first experiment, the researchers asked 71 White college students to look at captioned pictures that depicted instances in which resources were scarce (e.g., a picture of an empty office with captions about a shortage of good jobs) or abundant (e.g., a picture of a thriving office with captions about there being plenty of good jobs).

Rodeheffer and his colleagues created a series of biracial faces by averaging one White and one Black face using a face-averaging software program. They asked the participants to look at the biracial faces and categorize each face as either Black or White.

The findings showed that students who had looked at pictures depicting scarce resources were more likely to categorize the faces as Black than students who had seen the pictures of abundant resources.

These results were confirmed in a second experiment that used a verbal priming procedure in which the students were primed to think about resource scarcity or abundance by completing analogy problems.

According to the researchers, these findings suggest that "times of economic hardship may limit the inclusiveness of people's racial in-groups."

Rodeheffer and his colleagues note that future studies should examine whether the effects of resource availability cues on racial categorization are observed for participants of other races to ensure that the results are applicable across racial groups.

DEARBORN, Mo. (AP) ? Missouri Lottery officials on Thursday verified one of two tickets that matched all six numbers to split a record $588 million Powerball jackpot, but that ticket holder ? and another in Arizona ? remained a mystery, even as neighbors and co-workers lamented their losses and gossiped about who may have won.

The tickets were sold at a convenience store in suburban Phoenix and a gas station in Dearborn, Mo., just off Interstate 29, the highway linking Kansas City to the Canadian border.

Missouri lottery officials said they verified a ticket that was presented to them Thursday and set a news conference for 11 a.m. CST Friday at North Platte High School, near where the ticket was bought.

Lottery Chief Operations Officer Gary Gonder couldn't provide any details, including whether the ticket was bought by someone from Missouri.

Speculation had many of Dearborn's 500 residents buzzing about who had won.

Cashiers Kristi Williams and Kelly Blount greeted customers with big smiles and questions about whether they had bought the winning ticket. No one had come forward to claim the prize by late Thursday morning, Missouri Lottery officials said.

"It's just awesome," Williams said. "It's so exciting. We can't even work."

Karen Meyers, a server at the Cook's Corner Cafe, where the daily special was roast beef and potatoes, said she didn't believe it at first when she heard the winning ticket had been sold nearby.

"I think it's wonderful! I hope someone local won it, not someone just passing through," she said. "It's a small town where everyone is really nice."

Kevin Bryan bought his ticket at the Trex Mart and made an extra trip to his mother's home in Dearborn to verify that the ticket he left on her counter wasn't, in fact, the winner.

"When I heard it was sold here in Dearborn I about fell over," Bryan said, as he hung Christmas lights outside his mother's home.

He said the only other local lottery win he could remember was when an area farmer won about $100,000 in scratch-off game years ago "and bought himself a combine."

The winning ticket sold in Arizona was purchased at a 4 Sons Food Store in Fountain Hills near Phoenix, state lottery officials said. Customers poured into the store, to check their tickets and share in the big moment.

"I think it's crazy, and I also think it's great," said Bob Chebat, who manages the 4 Sons. "I'm glad that all that work yesterday wasn't for nothing."

The store was swept up in a nationwide ticket-buying spree preceding Wednesday's drawing, with the big money enticing many people who rarely, if ever, play the lottery to buy a shot at the payout.

Clerks at 4 Sons sold 986 Powerball tickets Wednesday, which Chebat said was well above average.

Baron Hartell, son of the owner of the Missouri store, said if the winner isn't a local resident it might have been a truck driver. Interstate 29 connects Kansas City to the Canadian border, so it's a busy thoroughfare in both directions.

"Even the truck drivers who come around, we see them every day, so they all feel like all locals to us," he said.

Store manager Chris Naurez said business had been "crazy" for Powerball tickets lately and that the store had sold about $27,000 worth of tickets in the last few days.

"This really puts Dearborn on the map," he said.

Kenny Gilbert, the general manager of Trex Mart, suggested his staff would be sharing in the $50,000 bounty that the store will be awarded for selling one of the winning tickets.

"The response from the owner was, 'I guess we'll be able to give out Christmas bonuses,'" Gilbert said. "That's nice, especially at this time of year."

Winners in both states have 180 days to claim their share of the prize money.

The numbers drawn Wednesday night were 5, 16, 22, 23, 29. The Powerball was 6. The $587.5 million payout represents the second-largest jackpot in U.S. history.

Tickets sold at a rate of 130,000 a minute nationwide ? about six times the volume from a week ago. That pushed the jackpot even higher, said Chuck Strutt, executive director of the Multi-State Lottery Association. The jackpot rolled over 16 consecutive times without a winner.

Bob Kangas realized Wednesday night that one of two winning Powerball jackpot tickets had been bought in Arizona, but he didn't immediately check his numbers.

"I didn't want to look because I just wanted to dream about being rich," Kangas said Thursday while checking his tickets at the 4 Sons store where he bought his tickets ? and where the winning ticket was sold.

"I just wanted to dream all night," he said, breathing a heavy sigh as he realized his tickets were not winners.

In a Mega Millions drawing in March, three ticket buyers shared a $656 million jackpot. This remains the largest lottery payout of all time.

ATHENS (Reuters) ? A bleary-eyed Greek Prime Minister Antonis Samaras welcomed on Tuesday an agreement by international lenders to help cut his country?s debt and unblock vital flows of bailout money.

The biggest opposition party, however, dismissed the deal and slammed Germany for preventing Greece from writing off half of its debt.

After 12 hours of talks at their third meeting in as many weeks, euro zone finance ministers and the International Monetary Fund agreed on measures to reduce Greek debt by 40 billion euros ($52 billion), opening the way for 43.7 billion euros of rescue loans to be disbursed by early 2013.

?Everything went well,? a visibly tired Samaras told reporters outside his mansion at about 3 a.m. in the morning. ?Tomorrow, a new day starts for all Greeks,? he added.

Samaras passed deeply unpopular austerity measures earlier this month to convince lenders that Athens deserved further aid payments under its ongoing EU/IMF bailout, despite missing earlier deficit and reform targets.

The wage and spending cuts contradicted Samaras?s pre-election pledges to soften the bailout deal, testing the cohesion of the fragile, conservative-led, three-party coalition he has headed since June.

The Socialist PASOK, the coalition?s second-biggest party, also welcomed the agreement.

?This is the new start the country needs after nine months of waiting,? said its leader and former finance minister Evangelos Venizelos. ?Now it?s up to us to make it work,? he added.

But Greece?s anti-bailout opposition dismissed the agreement, saying it fell short of what was needed to make the country?s debt sustainable.

?It?s a half-baked compromise, a band-aid on the gaping wound of debt,? said Dimitris Papadimoulis, senior lawmaker of the leftist Syriza party, the biggest opposition party which is leading in the polls.

Papadimoulis accused German Chancellor Angela Merkel of standing in the way of a 50 percent write-off of Greece?s debt, which was what Athens needed. ?(The deal happened) under pressure from the narrow-minded, egoistic, short-sighted economic policies of Merkel, who stingily watches over her money,? he said.

Americans for Tax Reform President Grover Norquist said Wednesday that Republicans need to have ?credible? separation from any tax hike as part of a deal to avoid the so-called fiscal cliff ? in order to make a case to voters in 2014 and 2016 that their vision is distinct from that of Democrats.

The party can?t ?have their fingerprints on the murder weapon,? Norquist told POLITICO?s Mike Allen at a Playbook Breakfast.

Although several Republicans have expressed willingness to raise taxes as part of the fiscal cliff negotiations, Norquist dismissed the statements as ?impure thoughts? and said he wasn?t concerned that any of them would actually vote to raise taxes.

?I?m not planning on losing the tax debate we?re having right now. But the tax issue will be more powerful in 2014, 2016 than today,? he said.

?If the Republicans lose in such a way that they have their fingerprints on the murder weapon, then you have a problem,? Norquist said. The party needs to ?have clarity between their approach and the Democrats, and I mean credible clarity, not just ?in their own mind clarity, this is what we secretly mean to do, even though we seem to be having tea with guys doing bad things.??

He stressed that he did not want Congress to go over the fiscal cliff, but said negotiations should be on C-SPAN to get the best deal possible. Norquist argued that sequestration would not be a bad thing even though it would mean deep cuts to the Pentagon; the need to lower spending is too critical and defense shouldn?t be exempted, he said.

?You need to have this conversation in public, you need to be online so you can have the moral the higher ground,? he said. ?This is kind of a d?j? vu all ? with the debt-ceiling thing. And people asked, ?Do you want to default?? And I said, ?No, I want to save two-trillion dollars.? Which is, by the way, what we did. And, by the way, we won that fight. We got the spending cuts and didn?t get a tax increase.?

He suggested Republicans should push for a one-year extension of all the Bush tax cuts and then demand that Congress come up with comprehensive tax reform as part of any deal to avert the fiscal cliff.

Norquist said by having negotiations in public, Republicans would be able to ?change the playing field? from raising taxes to holding Democrats? feet to the fire over spending cuts. Republicans could have the upper hand by challenging the President on not cutting spending.

?We have a spending problem, not a failure to raise taxes problem,? Norquist said.

Still Norquist said that revenue could be achieved through tax reform and economic growth. Raising taxes, he said, would not solve the country?s economic woes.

?I?m all in favor of real revenue, not imaginary revenue,? he said.

He would not directly answer Allen?s questions if there was wiggle room for Republicans to raise taxes without breaking his no-new-taxes pledge. But he did call Rep. Tom Cole?s (R-Okla.) proposal for Republicans to agree to a tax cut for 98 percent of Americans and negotiate the top rates later ?an interesting tactic.?

Hanukkah lasts eight nights, with many people giving a gift each night. Congregation Anshei Israel?s Hanukkah party, ?Eight Days of Caring and Sharing,? will benefit eight charities. The public is invited to share the warmth of the ?Festival of Lights? on December 11, at 6 p.m.

The evening includes lighting of the synagogue?s menorah; dinner with latkes (potato pancakes, a traditional Hanukkah food), sides and dessert; recognition of the synagogue?s volunteers; singing led by CAI?s choirs; and the charity projects. Attendees are asked to bring at least one item for donation. Seven of the charities are local:

  • Project Linus ?- Needs children?s blankets
  • Toys for Tots - Needs new, unwrapped toys
  • Diaper Bank - Needs adult AND children?s diapers

Remembrance Day is one of the most important holidays of the year as we honor those who gave their lives so that freedom won is celebrated by all Canadians today.

Many will pay their respects at Royal Canadian Legion branches and Army Navy Air force units across the True North Strong and Free.? But for those who would dare to combine a grueling eight-kilometre cross country race with all the traditions and respect that go with a typical Remembrance Day happening, you are left with a truly unique event?the only one of its kind in Canada.

The 34th annual Remembrance Day 8km Run/walk will be held, as always, at Brockton Oval in Stanley Park on Sunday, Nov. 11.? The run features a Masters (35 and over) race that starts following a moment of silence at 11:01 a.m. The Open category then takes to the start line at 11:11, embarking on what is a very challenging one loop course in beautiful Stanley Park.? Afterward, the sense of brethren and camaraderie from all of the participants is unique?with a discernible difference from any other race throughout the year.

When I think of Remembrance Day I think of the veterans, and racing on this day is a chance to engage in a healthy activity and honor those who died at war. I?ve enjoyed the event so much for the beautiful race course that carries you past streams, up scenic hills, across hectares of leaf strewn grass plains to the finish line. The social aspect is a satisfying experience of personal contact with senior aged runners that rarely participate in the mainstream races.? These are some of the greatest personalities and the best of story tellers.

In a recent interview with race director and accomplished runner, Jerry Tighe, he said, ?The event was started in 1979 by the Alta Lake Sports Club, (which was)?a club of runners, cross country skiers and triathletes.?? Tighe, in his 25th year as race director, adds, ?Besides starting the Remembrance Day Run, they also started the first cross country ski marathon in Whistler.?

Tighe noted several historical facts of the event, including, ?In the mid to late 80?s as some of the originators became more involved in the world of triathlon administration, the event was turned over?to the Hershey Harriers Athletic Club, which is a group of runners and triathletes that train in Stanley Park.?

Exploring the world with the hottest cameras and smartphones, I've grown accustomed to drawing discreet glances from curious gadget enthusiasts. In Tokyo, it was Canon's EOS M camera that netted polite peeks. In Hong Kong, it was the Galaxy Note II. After I finally unpacked it, the 4.8-inch, touchscreen-equipped, 16.1-megapixel shooter didn't leave my side once during the next two weeks.

It streamed music in the gym, downloaded email on the go, and provided walking directions and historical context as I explored Thailand. But the Galaxy Camera's impressive zoom also brought me far closer to the action than even the most powerful camera phone, and a micro-SIM from iPhoneTrip enabled instant uploads to Dropbox and Instagram far from the nearest open hotspot. As you may have gathered from our review, the Galaxy Camera wasn't designed to replace anyone's smartphone, and with the jumbo footprint and mediocre battery upping the inconvenience factor, could such a device feasibly become your one and only? Last week, the American College of Obstetricians and Gynecologists (ACOG) recommended that birth control pills be available to women over-the-counter (OTC), without prescription. The committee felt that OTC oral contraceptives would improve access and result in fewer unintended pregnancies.

But the recommendation is not without controversy. And the Food and Drug Administration (FDA) would have to approve any such change, which could take years.

The rate of unwanted pregnancy has changed very little over the past 20 years, accounting for about 50% of all pregnancies. The cost of these pregnancies to taxpayers is estimated at $11.1 billion annually. According to the Institute of Medicine, women with unintended pregnancy are less likely to obtain prenatal care or breastfeed.

According to ACOG, several factors contribute to the high rate of unintended pregnancy, but the key issues are access and cost.

Some women find that prescriptions are a barrier to access, even though many organizations offer free or reduced-price access to family planning services. Others lack insurance coverage and can?t afford the cost of some oral contraceptives (OC).

To date, there has been no U.S. study on the effect of OTC access on reduction in unintended pregnancy. There have been a few studies in other countries on the use of OTC OC, such as Mexico, Jamaica and Thailand. But none examined the effect on rate of unintended pregnancy. And there is no long-term data on adverse health consequences for OTC users, according to ACOG.

Over-the-counter OC helps to solve the access problem, but doesn?t address the cost issue. According to one study published in the journal Contraception, the average price per pill pack was $16, which, for some lower income women, is beyond their budget. Paradoxically, some women could be adversely affected by the shift to OTC OC.

Under the Affordable Healthcare Act (AHA), all prescription contraceptives must be provided by new private health plans at no cost to enrollees. However, the move to OTC status would leave the cost uncovered under the AHA, shifting the entire cost burden to the consumer. Medicaid programs aren?t subject to the same guidelines, so co-pays would still apply.

And for those with health savings accounts, under AHA, all OTC medications will require a prescription in order to allow the use of pre-tax dollars for payment. So if OC become an OTC item, a prescription would be required anyway in order to use dollars from a health savings account, which, of course, would defeat the purpose of offering OTC access.

Conversion to OTC status under current FDA regulations would require that each manufacturer apply for exemption for their particular brand of oral contraceptive. The FDA has indicated they would meet with any company that requests such an exemption, but none have stepped forward yet. It could take years for the FDA to rule on such requests, possibly requiring additional safety studies.

Access and cost issues aside, some doctors are very concerned that the health risks of OC may be too great to safely offer the medication OTC, and requires further study before making the change.

So what are the health risks associated with OC? The primary concern is the increased tendency to form blood clots, which can result in fatal pulmonary embolism. Birth-control pills slightly increase your risk of strokes, blood clots, high blood pressure, heart attacks, gallbladder disease, vision problems, and liver tumors.

Generally accepted contraindications to OC include pre-existing cardiovascular disease, women with a familial tendency to form blood clots, women with severe obesity and/or high cholesterol, heavy smokers and smokers over age 40, liver disease, breast cancer, some types of diabetes, and high blood pressure.

Manufacturers could be exposed to additional product liability risk by offering their oral contraceptives OTC. Prescription OC increases the likelihood that patients will be properly screened for important contraindications and be advised of the risks. Offering OTC access means that patients would need to self-police and be aware of all the medical issues surrounding oral contraceptives. Those who are ill-informed or ignore the written contraindications could end up suing the manufacturers for any adverse health effects.

With these concerns in mind, many physicians question the wisdom of offering such medications OTC and placing the entire screening burden on women consumers. Safety studies of OTC access would go a long way to assuring physicians and the public that consumers can and will educate themselves and use OTC OC appropriately.

(AP) ? Venezuelan President Hugo Chavez announced plans to travel to Cuba as early as Tuesday for more medical treatment after spending much of the past 18 months fighting cancer.

In a written request to the legislature, Chavez said doctors have recommended he "begin special treatment consisting of various sessions of hyperbaric oxygenation" and physical therapy to continue "consolidating the process of strengthening health."

The request did not provide more details about the treatment or Chavez's condition and was promptly approved by allied lawmakers at a special session in the city of Maracay. National Assembly President Diosdado Cabello read the request on television.

It said Chavez would travel to Cuba as soon as Tuesday. It did not say how long he will stay, though it said he would be back by Jan. 10, when he is being sworn in for a fourth term. Venezuelan law requires presidents to receive legislative approval before leaving the country for extended periods.

The treatment that Chavez is to undergo generally involves breathing pure oxygen while in a pressurized, sealed chamber. Its value is well-established for treating burns, carbon monoxide poisoning and some other medical conditions, and to aid wound healing and help repair bone and tissue damaged by radiation treatments.

However, the American Cancer Society says there is no evidence the treatment can cure cancer.

Hyperbaric oxygen treatment is employed by doctors in Cuba for the rehabilitation of patients with chronic illnesses, said Jesus Pena, a Venezuelan internist with a private practice in Caracas. But Pena said the announcement after a period of silence about Chavez's condition raises suspicions about the reasons behind the treatment.

Opposition lawmaker Alfonso Marquina expressed concern about what he said seems to be a "veiled or deliberate attempt to continue creating uncertainty."

Marquina told The Associated Press in a phone interview that if Chavez is traveling to Cuba for normal medical treatment as his request says, "the correct thing to do would be for a much more precise medical report to be given, and to not continue on with this sort of permanent uncertainty."

The 58-year-old president first underwent cancer treatment in Cuba in June 2011 and suffered a relapse in February. He has since said he's recovered from the pelvic cancer and won re-election in October.

Throughout his previous chemotherapy and radiation treatments, Chavez kept many details of his illness secret, including the type of cancer and the precise location of the tumors.

Chavez last appeared publicly during a televised meeting on Nov. 15, prompting some critics to publicly wonder where he went after his election win.

Opposition newspaper editor Teodoro Petkoff published an editorial in the daily Tal Cual on Tuesday before Chavez's announcement, criticizing the president's long absence.

Under the headline "The invisible man," Petkoff said: "The health of those who govern can't be a secret."

Profiling strategy used to screen libraries of natural product extracts to find novel compounds distinct from known classes of antibiotics

Researchers at the University of California, Santa Cruz, have developed a new strategy for finding novel antibiotic compounds, using a diagnostic panel of bacterial strains for screening chemical extracts from natural sources.

Public health officials warn of a looming antibiotic crisis due to the steady increase in antibiotic resistance and a dramatic decline in the development of new antibiotics. Most currently available antibiotics are derived from natural compounds produced by microorganisms such as bacteria and fungi. New antibiotics developed by drug companies are often synthetically tailored variations of existing classes of antibiotics. To combat the problem of antibiotic resistance, however, researchers desperately want to find antibiotics with completely novel structures and modes of action.

The new screening procedure, called BioMAP (antibiotic mode of action profile), promises to streamline the discovery of new antibiotics from natural sources by providing a low-cost, high-throughput platform for identifying compounds with novel antibiotic properties.

"If you take a library of natural product extracts and screen them against a bacterial target, you will find a lot of antibacterial compounds, but almost all of them will be known structures," said Roger Linington, assistant professor of chemistry and biochemistry at UC Santa Cruz. "BioMAP is a new way to look at antibiotic activity so that you're not wasting time and energy chasing things that turn out to be well-studied compounds of little therapeutic value."

Linington's lab focuses on marine natural products--mostly microorganisms isolated from marine sediments--as a source of lead compounds for drug discovery. The BioMAP project was led by Weng Ruh Wong, who joined the lab as a postdoctoral fellow in the QB3-Malaysia Program. Wong is first author of a paper presenting the BioMAP screening procedure published in the November 21 issue of Chemistry & Biology.

The researchers started with a training set of 72 commercially available antibiotics and tested them all against a panel of 15 bacterial strains, including a broad range of clinically important pathogens. The commercial antibiotics were chosen to include multiple members of all of the main classes of antibiotics. Parallel screening of the antibiotics against all 15 strains was performed using robotic equipment at the UCSC Chemical Screening Center.

The tests yielded a characteristic pattern of activity, or BioMAP profile, for each antibiotic, and antibiotics within the same class had similar profiles. Analysis using hierarchical clustering methods showed that the BioMAP profiles are highly diagnostic for the known structural classes of antibiotics. The researchers then showed that the procedure could be used to classify compounds present in natural product extracts and identify novel antibiotics.

"The first step was to profile a lot of known drugs and see if BioMAP profiles were diagnostic for specific structural classes. The second step was to profile a library of unknowns from our natural product collection, eliminate all extracts with profiles that matched known classes of antibiotics, and focus on those that look unique," Linington said.

One extract from the lab's natural product library looked particularly interesting and led to the isolation of a novel antibiotic compound. Named arromycin, the compound is a napthoquinone antibiotic with a number of unusual structural features.

"Arromycin probably won't lead to a new antibiotic drug--there are a number of structural liabilities from a drug development standpoint--but its discovery is a proof of principal that the BioMAP platform works for finding novel compounds," Linington said. "Our library has tens of thousands of chemicals. If we want to find new antibiotics, this is an excellent way to do that without wasting time rediscovering known structures."

It makes sense to look for antibiotics in environments where bacteria compete with one another, he said. About 80 percent of currently available antibiotics are derived from natural products, mostly from soil microorganisms. But because natural products have been studied so extensively, the rate of return in terms of novel chemistry has decreased precipitously.

"Almost all of the new antibiotics are 'me too' drugs that work in the same way as an existing drug," Linington said. "The paucity of new therapeutic options for bacterial infections is a well-recognized and ongoing issue, and it is a major emerging threat to public health, both nationally and on a global scale."

The commercial antibiotics were chosen to include multiple members of all of the main classes of antibiotics. Parallel screening of the antibiotics against all 15 strains was performed using robotic equipment at the UCSC Chemical Screening Center.

The tests yielded a characteristic pattern of activity, or BioMAP profile, for each antibiotic, and antibiotics within the same class had similar profiles. Analysis using hierarchical clustering methods showed that the BioMAP profiles are highly diagnostic for the known structural classes of antibiotics. The researchers then showed that the procedure could be used to classify compounds present in natural product extracts and identify novel antibiotics.

"The first step was to profile a lot of known drugs and see if BioMAP profiles were diagnostic for specific structural classes. The second step was to profile a library of unknowns from our natural product collection, eliminate all extracts with profiles that matched known classes of antibiotics, and focus on those that look unique," Linington said.

One extract from the lab's natural product library looked particularly interesting and led to the isolation of a novel antibiotic compound. Named arromycin, the compound is a napthoquinone antibiotic with a number of unusual structural features.

"Arromycin probably won't lead to a new antibiotic drug--there are a number of structural liabilities from a drug development standpoint--but its discovery is a proof of principal that the BioMAP platform works for finding novel compounds," Linington said. "Our library has tens of thousands of chemicals. If we want to find new antibiotics, this is an excellent way to do that without wasting time rediscovering known structures."

It makes sense to look for antibiotics in environments where bacteria compete with one another, he said. About 80 percent of currently available antibiotics are derived from natural products, mostly from soil microorganisms. But because natural products have been studied so extensively, the rate of return in terms of novel chemistry has decreased precipitously.

"Almost all of the new antibiotics are 'me too' drugs that work in the same way as an existing drug," Linington said. "The paucity of new therapeutic options for bacterial infections is a well-recognized and ongoing issue, and it is a major emerging threat to public health, both nationally and on a global scale."
